It sounds like you're going to have to buy a new one, although getting it exchanged would have been the better option though you say it's too late for that.
- If you delete the save file off of the CycloDS and start the GBA game without a save file on the microSD, does it create a new file?
If no file is created, it might be as simple as changing the battery… I've linked to a tutorial for that above (but here it is again).
Also, do you know if you have the regular or the plus version? I think it's been roughly 6 months since the plus version was released so if you bought it in that time it's likely you have one of those.

Usually when people are having problems with save files it means that you need to replace the battery, but you said that games still save (meaning that the battery is fine). Just to confirm… after you have saved a GBA game that was loaded into the 3-in-1, you turn your Nintendo DS off. Then you turn it back on, boot up the CycloDS, and you see a message that says Loading… (SRAM Backup) ?
When the SRAM Backup message appears, that is when your save is being moved from the 3-in-1 to your microSD card. It only happens when you turn your Nintendo DS back on again, so do not remove the EZ Flash 3-in-1 after playing a GBA game, if you haven't seen that message yet.
